"Navigator" here probably has nothing to do with piloting a ship or anything, since the song as a whole discusses the construction of the English railway system. In British slang (I didn't say "English" slang since I want to contrast it with American slang) a navigator would be, according to Webster's, "an unskilled laborer engaged in such works as the making of canals, railways, or other public works." This sense might be more familiar from the shortened version of the word -- "navvy."
